Encourage cross-functional collaboration to address hidden complexities and invest in training to build skills and domain knowledge. Utilize project management tools to compare estimates with actuals, and adapt methods based on lessons learned and evolving project needs.

Rule 1: if your boss asks you how long a new task will take, don't offer an estimate on the spot, or even the same day. Say, "I need to sleep on it, think about it, and ask for some advice." Rule 2: estimates should not be reported to the boss. They should be reported to a neutral intermediary who is in charge of getting your numbers. The psychology of this: you're not thinking about project deadlines, or the boss-pleasing number, you're only under (relatively relaxed) pressure for delivery of the number, for schedule-building purposes.
